Focus

Next-generation sequencing (NGS) can now be considered an established analysis technology for research applications across the life sciences and especially in clinical environments, where it facilitates diagnostics enabling personalized therapeutic approaches, but is also accompanied by new technological, legal, and ethical challenges. The aim of our group is to facilitate the latest and state-of-the-art NGS technologies, methods, platforms and to provide substantial bioinformatic expertise to our cooperation partners and users to achieve reliable results.

We also use the results and advances made in our research projects to steadily improve and expand the resources and services that we offer at NIG, NGS Integrative Genomics Core Unit, at the University Medical Center Göttingen.

Projects

Development of a unique platform for scRNA-Seq by a combination of CellenONE X1 and ICELL8

NGS-based technologies for genomics, transcriptomics, and epigenomics are now increasingly focused on the characterization of individual cells. Single-cell sequencing (SCS) allows to uncover complex heterogeneous cell populations and regulatory relationships between cell-types and to track the trajectory of distinct cell sub-types in a tissue. All of these questions are central to several projects of our CRC1002, which aims at characterizing the impact of a disease condition, different treatments and/or target modulation on different cell populations of the heart in human diseases and animal models. Our group is working on the development of platforms for single-cell NGS to improve the first and crucial step, the single-cell isolation. Dispensing the cells by using the CellenONE X1 instrument allow us to capture cells with a high efficiency (nearly 100%), high cell viability, high precision, high-throughput mode and well documentation and visualization of the isolated cells.

To guarantee a high-throughput approach, individual cells are collected from the CellenONE X1 to one 5184-well plate from Takara, the ICELL8 plate with or without label indexing depending on the library preparation required. Three different protocols for scRNA-Seq can be conducted: a) a Drop-Seq based approach, b) a full-length mRNA Seq approach, and c) a total RNA Seq approach by using the SMART-Technology of Takara. The system allows the performance of DNA sequencing methods as well as Nextera-based libraries (ATAC-Seq).

Direct RNA Seq using the Oxford Nanopore technology

The MinION sequencer is a portable long-read sequencer. After several rounds of updates, its sequence accuracy has now exceeded 90% and the expected number of reads per flow cell is over hundreds of thousands per flow cell. The read length has also been improved, achieving a N50 read length of more than 100 kb. We currently test the application of MinION to RNA-Seq using R7.3 MinION flow cell and single-cell RNA-Seq using R7.3 and 9.4 flow cells.

In situ RNA sequencing with preservation of spatial information

This technique is an innovative approach that can provide single-cell transcriptomic or highly multiplexed gene expression information for the analysis of tissues or clinical samples (biopsy) without need of tissue dissociation protocols. Specifically for clinical research studies this technique will be transformative.

  3. Single-cell total RNA-Seq approaches

Deep learning techniques for association studies of transcriptome and systems dynamics in tissue morphogenesis

This initiative brings together scientists from the disciplines of information theory, theoretical neuroscience, transcriptomics, and cell and developmenal biology to combine for the first time imaging and expression data for a better understanding of the relations that exist between gene expression in single cells and the behavior of cell aggregates. It aims at the automation of dynamic tissue reconstruction from large-scale live imaging data by means of deep learning for real-time identification of single cells at key sites of the embryo and their transcriptomic analysis.

The project is funded by the Ministry of Science and Culture of Lower Saxony (MWK) and Volkswagen Foundation under the call “Big Data in the Life Sciences of the Future”.

CRU 5002 “Deciphering genome dynamics for subtype-specific therapy in pancreatic cancer”

Central Project CP2

In the framework of the DFG-funded Clinical Research Unit CRU 5002 the Biomedical Informatics Support Platform (BISP) of CP2 is responsible for providing IT structures, bioinformatic methods and pipelines to store, analyse and integrate the numerous phenotypic, genomic and functional data generated in SP1-7 and CP1. Further, the data of the CRU is merged and analyzed in the context of the comprehensive clinical annotations gathered in theMolPAC program. In this core project Next-Generation-Sequencing studies and transcriptome analyses are performed on a central platform for all genomic analyses required throughout the consortium as well as for translational PDAC models established in CP1. In addition, CP2 offers statistical consulting to all scientific sub projects for the meaningful planning and execution of their genomic experiments. CP2 is responsible for the execution of comprehensive bioinformatic analyses and the qualified interpretation of genomic data. Finally, CP2 integrates molecular subtyping data collected within the CRU 5002 with published data on PDAC subgroups and supports CP1 in comparing PDAC PDX-models and organoids for their subtype consistency.

CRC 1002 “Modulatory Units in Heart Failure”

The DFG-funded collaborative research center (CRC) 1002 strives to gain a deeper understanding of the pathophysiology of heart failure and aims at identifying new and more effective options for its treatment. The researchers investigate selected signalling pathways that organize communication between the various cells in the heart and the smallest functional entities in heart cells, called functional mcrodomains, and play an important role in the development of heart failure.
